Issues with Freight Cost not sticking? (Possible Bug) Updated...

Here is what seems to be happening.
So far Worldship seems to be sending all information to xTuple just fine. We Issue Stock to shipping > Run the worldship operations and process the shipment with no errors against the database > return to xTuple to ship the order. The tracking number appears along with the freight cost > click on ship order and the freight cost disappears, and is no longer in the system.
This does not appear to happen on the very first Pre-Paid & Add order, but happens to every one after that.
Any Ideas. At the current time we have to manually go back and add all the shipping charges from the second order onward. Kinda a pain.
Starting Monday (if we cannot find a fix) we stop worldship from submitting info to xtuple and Manually enter the information to see it that sticks.

PS (Looks like it may have also been an issue in V. 3.5.1 but we only where on that version for a day)
I currently have had a setup that sent the info for each shipment to xtuple. It worked great on 3.3.0 - We would issue stock to shipping - Use Worldship & ship the order - Then "ship" it in xtuple and it worked great, on xTuple 3.3.0
My old setup did not require you to enter a Shipment Number in Worldship - and Only worked if you issued stock to shipping. Now (thou it has only been a few days so i haven't had many chances to re-create my issue) It is sending the info to xTuple, from the Issue to Shipping Screen we would click "Ship" - then comes up the Ship Order Screen with all the information from Worldship. All we needed to do was click 'Ship' all went well (v. 3.3.0) NOW when we click 'Ship' the freight cost will change to $0.00 and the Packing Slip would print.
Do I have to reconfigure Worldship to use the Shipment Number?
ANY suggestions would be great. If anyone knows where I should start poking my nose please let me know, I am ready to get my hands dirty.

It has happened again - thou I did notice a "Select for Billing" Option we used to use but somehow in Pref. it got unchecked.
What happens when you click "Ship" in the Ship Window the freight cost entered disappears. this may not be a Worldship issue but a flaw in xTuple. I will find out more tonight.
Here is our process...
I have the "Issue to Shipping" window open & the Worldship Program Open...
I scan a bar code of the Sales Order Number > then I click "Issue All" >
now I have stock in shipping >
I navigate to Worldship and Process the shipment and Worldship Exports the information to xTuple Database >
I navigate back to the "Issue to Shipping" Window (usually using windows Alt+Tab) press Ctrl+S to ship, and the "Ship Order" window comes up with all the information from worldship - tracking number, frieght cost, etc... > then...
I just hit enter >
the frieght cost then goes away and xTuple gives me the option to pick a printer and print my packing slip.
When I run the report Located under "Inventory > Shipping > Reports > Shipments > by Date..." The freight cost is not there.
What is xTuple doing with my frieght charges?
Would you call that a bug in xTuple or Worldship?
PS - If I do the same process as above but do not use any keyboard shortcuts I cannot re-create the problem.
I have Screen Video of this happening - it is unfortunately 32 mb.
If anyone is interested in the video please let me know.
So far the only workaround I have found is to use only the mouse after using the Worldship Application.
